I don't think it's necessary for the thighs to be parallel to the ground. The lower you sink, the more effective the technique is for strengthening the legs, but if you can't get that far down, don't worry about it.
The feet should be flat on the ground, toes forward, shoulders realxed, chin set, back perfectly straight (that's the tricky part). The knees should be pushed outward; try to get them directly above your toes. The knees needn't protect the groin, as the horse stance is not a fighting stance (precisely because it leaves the groin so exposed); it is a workout for the legs. Make the technique more difficult by spreading the feet further apart.

Low horse stance is fantastic for throwing someone over your leg in a circular fashion. Low front stances make for very powerful reverse punches. I don't see how low stances are impractical in combat, you simply sink into them during the execution of an attack and move back into a shallow stance for defense.

The horse stance is as mentioned a fighting application its is almost the same as ducking, but more stable, its faster then kneeling, its as mentioned is prime for tripping, dumping or slaming a guy over your knee to injury or break his back. If used in transition it and not frozen it is a practical fighting application.
In training it does strenghten the legs and lower back, promotes flexibilty with arm and & waist movement form the stable horse stance.

Stance training has a very specific purpose and that is to condition the body. Stance training in my system requires that we hold a series of stances for a period of time. It strengthens the muscles, trains the mind, and acts as an isometric form of stretching. Horse stance is one of them. No, its not easy (after 17 years, its still not easy, but then again nothing useful normally is. BTW, I've never had any joint problems, asside from a broken wrist....but that's another story). As far as application, you could come up with a million reasons it does or does not apply, depending on your perspective, but in then end, why do we practice any exercise?
