Does anybody know places in Japan where I can learn Ninjutsu. I am a beginner and would like to train full time for a couple of months with proper Japanese surroundings.

I'd suggest heading over to the ninja forum on http://www.e-budo.com

That's where most of the ninja crowd hang out.

Honestly though, you might wanna train for awhile domestically before heading over there. It will help to have a handle on the basics before spending the money to get to Japan. It might also help in getting proper referals to various dojos.
